Hope you don't mind but...

Select "Collect Thoughts"
Select "New Thought"
New Thought window opens
Select any other app so TR looses focus
Select TR again from Taskbar
Collect thought window appears
"New Thought" window is now hidden
TR is froze until you close this hidden child window

Workaround: Just Alt-Tab till you get to the Java icon
Select it
Child window appears again
Close child window

This situation was also present in Epsilon, but I just lived with it because I love the program so much.

I'm also encountered with such situation on my WinXp sp2.

I just wanted to say I've had it happen randomly since Epsilon but I couldn't reproduce it on demand so I never said anything.

Jeremy will look at it. On Linux, most windows are not modals so he needs to fix that.
